- RNA species. Total RNA, polyadenylated mRNA, microRNA, small RNA all need different chemistries. Small-RNA capture requires column or beads that retain fragments under 200 nt.
- Sample type. Fresh-frozen cells versus FFPE versus biofluid versus low-input single-cell each have dedicated protocols.
- DNA carryover. DNase treatment may be required for RT-PCR; not for some sequencing prep.
- Yield versus purity. Column-based cleaner. Bead-based scales to automation.
- Stabilisation. RNAlater or equivalent for field collection.
