When you need conjugatable fluorescent dyes (CAL Fluor, Quasar, ROX, JOE, TET, HEX) and quenchers (BHQ family, Iowa Black) for custom oligonucleotide probes or protein labelling, this section covers them. Used in oligonucleotide synthesis, FISH probes, and labelled protein production.

Pick by spectral properties and chemistry.

1. Spectral properties. Excitation and emission wavelengths must match scanner or imager filter sets.
2. Quencher pairing. Black Hole Quenchers BHQ-1, BHQ-2, BHQ-3 pair by spectral overlap with the donor fluorophore.
3. Chemistry. Dye-amidite for solid-phase oligo synthesis. NHS-ester or maleimide for protein conjugation. Click-chemistry handles for orthogonal labelling.
4. Multiplex. Plan fluorophore-quencher pairs around the spectral filter set of the readout instrument first; many design failures trace back to overlapping channels.
