Custom FISH Assays

Custom FISH probe sets for single-molecule RNA detection and chromosome-scale imaging

You should be able to see exactly where a nucleic acid target sits, and how much of it there is, for any RNA or DNA. Custom FISH probe sets make that straightforward for you, with two designs to match the job. Stellaris RNA FISH uses a pool of up to 48 short fluorophore-labelled probes to detect, localise, and count single RNA molecules in fixed samples. myTags oligo-pool probes give you thousands of short 43 to 47 nt oligonucleotides for targeted imaging of RNA, DNA, and whole chromosomes. You can design both against almost any target.

You can get myTags Custom probes, from Daicel Arbor Biosciences, as ready-to-use labelled pools or as unlabelled immortal pools that you label in your own lab. The design algorithms keep off-target binding low for you, and the short probe length helps the oligos cross the cell barrier. Every pool is verified by next-generation sequencing before delivery, and premade Expert sets, including SARS-CoV-2, are available off the shelf.

How to choose your probe type

1. Single-molecule RNA. To count individual transcripts and map their location in fixed cells, choose Stellaris RNA FISH with up to 48 probes.

2. Chromosome and genome imaging. For DNA-FISH, chromosome painting, and barcoding, choose myTags oligo pools with thousands of sequences.

3. Labelled or label in your lab. You can order ready-to-use labelled pools, or unlabelled immortal pools to label yourself for repeat work.

4. Design route. You can send your target for a designed set, or use the free Stellaris Probe Designer for Stellaris sets and send on the results.

Applications

Single-molecule RNA quantification

Stellaris probe sets count individual transcripts per cell, adding spatial detail that bulk methods miss.

Subcellular RNA localisation

Map where an mRNA sits, from nucleus to specific cytoplasmic sites, in fixed cells and tissue.

Chromosome painting and DNA-FISH

myTags oligo pools image whole chromosomes and genomic loci for cytogenetic and 3D genome studies.

Validation of sequencing data

Place hits from transcriptome profiling at single-cell, single-molecule resolution.

Knockdown checks

Confirm transcript loss after RNA interference directly in situ.

Multiplex and pathogen detection

Combine probe sets in different dyes to image several targets at once, extending routine FISH, with premade sets for targets such as SARS-CoV-2.

Frequently asked questions

What is the difference between Stellaris and myTags probes?

Stellaris uses up to 48 fluorophore-labelled probes for single-molecule RNA detection. myTags uses thousands of short 43 to 47 nt oligos in one pool for RNA, DNA, and chromosome-scale imaging across animals, plants, and microbes.

Can I label myTags probes myself?

Yes. Choose ready-to-use labelled pools, or unlabelled immortal pools to label in your own lab. Each pool is verified by next-generation sequencing before it ships.

How do I design a probe set?

Send the target accession number and description for a designed set, or use the free Stellaris Probe Designer for Stellaris sets and send the results. Design support is available for myTags projects.

Are premade probe sets available?

Yes. Stellaris DesignReady sets cover common targets, and myTags Expert sets, including SARS-CoV-2 at minimum yields of 100 pmol, are ready off the shelf.
