1. Sequence verification. For non-model species verify transcript sequence against published genomes before ordering. Sequence errors lead to silent probe-design failures.
2. Dye. Same Quasar 570, Quasar 670, CAL Fluor 590, CAL Fluor 560 options as DesignReady. Match to your microscope filter set.
3. Probe count. Standard sets contain 25 to 48 oligos. The design pipeline tells you how many probes are achievable for your transcript.
4. Turnaround. Longer than DesignReady but predictable.
5. Validation. Run a pilot on a positive-control sample before scaling to your experiment.
